Have you tried to create a hyperlink to one of the exe's on a regular page that you developed? This would ensure that the MIME type is correct and it is indeed a directory scripting issue.

As an alternative to Apache (which I think is a great web server), all recent Windows versions come with some form of IIS. Since this is internal, you shouldn't have to worry with all the security updates.
